I've done it, but with a weaker bleach solution (1 tsp. per cup of water), then rinse thoroughly afterwards and leave the filter in the open air in a dry place for several days. I do this before winter storage. It's probably better if your pump has a way to flush the filter backwards. I have no idea how much good this does, but I haven't had any moldy filters yet.
